Eagle project and arduino pro micro

Hi all, I’ve downloaded the sparkfun arduino pro micro library for eagle so I could start my first project. I’ve finish my project and everything seemed ok until I tried creating the gerber files. Now I’ve noticed that the arduino is not responding like a component and the circuit and board I’ve built around it seems to be simply an extension of the arduino. I’m probably not explaining this too well but what I wanted to do was to remove the arduino but leaving all the Arduino drill holes in place and my custom tracks, so it can be mounted on my finished board later. Is that the normal way to make boards that use the arduino pro micro as a component?
