Guess what? I screwed up! (as usual)
I got my boards back yesterday, put one together and started testing today.
Long story short, the footprint for my transistors has B and E swapped 
I was able to mount the transistors upside down and use a jumper, but it looks like crap.
I am wondering if there is an alternative package that is the same size as an SOT23-3 but has the base and emitter swapped? It’s for an ordinary 2N3904 type NPN transistor.

I made exactly that mistake once. From memory, I wasn’t able to find a replacement transistor, so had to mount it upside-down as you did. Sorry 
If you are going to continue with Eagle, then eventually you will need to learn how to make your own parts library. This part (transistor with different footprint) is a perfect beginner task. Copy the ‘symbol’ and the ‘package’ to your own custom library, the connect them up according to the datasheet for the transistor in question. There are several good tutorials for using the Eagle Library Editor, so just find one with Google.
Alternatively, look through the supplied ‘transistor’ library for a device that has the right footprint, then override the name and value in your schematic.

I think its a bit too late for that Jake, he wants an actual tranny with different pins to correct an error. 
Good luck with the search - I’m not sure you will find one.
This is a learning experience where in future you will check, check & check again when using parts
and creating them.
I have done this myself in my youth - now I check everything.
