I have just ordered 2 SparkFun RTK Surveying Kits. Can I set a waypoint for the rover to proceed to? Either via SW Maps or through Arduino or something else? Thanks in advance

You could use a 2nd microcontroller to compare the output from the rover and have it perform actions therefrom
I am new to the Sparkfun family and as such I need VERY explicit instructions on have to receive NMEA data out the data port and into an Arduino (or ESP32). “Data: This 4-pin JST connector is used to output NMEA sentences over 115200bps serial. Most applications will send the NMEA position data over Bluetooth. Alternatively, this port can be useful for sending position data to an embedded microcontroller or single board computer. The pinout is 3.3V / TX / RX / GND.”
