I’m making an eagle footprint for a component ( http://www.keyelco.com/products/prod18. … tegoryID=2 ), this male header has 2 pins but they are connected. Is there anyway to make one of the pins (in the schematic) hidden and have it internally connected to the other pin?
In the symbol editor create pins for each, then move one so it is on top of the other. Then when you use it in the schematic editor connect your net to the pin as normal, then use the move tool to move the part to the same position (ie don’t move it) so that the stacked pins connect to the same net.

Yup - exactly. For clarity's sake I normally just draw two separate pins right next to each other, but your way will make it look nicer.futrtrubl:
