Referring to the midi shield hookup guide, “Hardware vs. Software serial port”; I’m not quite sure I understand which set of traces to cut; SJ1 or SJ2?

BOTH. SJ1 select RX SOFT , SJ2 selects TX Soft. By default they are both Hardware.
